Right now, a conversation is associated to a team member who initiates a conversation. A story can be referenced and appear as part of a conversation. But it would be ideal that conversations are followed as a direct child of a user story.

I disagree. This was exactly the problem with the old discussion threads. It became nearly impossible to find discussions because they could be attached to nearly anything and were not rolled up to the project level.
I also disagree. As long as the BLI is mentioned it will function as I think you need. Also, you can go to the BLI and start the conversation from there.
I believe what the original poster is looking for is the ability to see all of a stories conversations. That is possible when you open a story, you can see all of the conversations that have ever mentioned it. In that sense, it's similar to the old, contained behavior of Discussions, however Conversations opens things up by making the conversation more easily available from more places. For example, a conversation could mention three stories and show up in all three of those story detail views as well as the Conversations page.
